I'd say it's likely something to do with the Cavern being blocked off and, perhaps, the denizens there. That your FPS drops are intermittent tells me. Is there a way I can wipe that data or something like that? I feel like the game shouldn't keep a log of dead people after they've been put to rest. I had two massacres in the history of this fort and my deceased lists are very long.
